When you prestige, you will start earning essence again starting from wave 1. You will have to progress past where you lost to start earning essence again. So, if you pass a few waves, then you lose and get reset to the beginning of the stage, you will not re-earn essence for the few waves you've already passed before the defeat/reset. You only earn essence for completing a wave on your FIRST play-through.
